AB - The collection and understanding of biological sequences once founded bioinformatics as a scientific field, and is still the most common reception even outside the scientific community. In this chapter we introduce principles of sequence analysis, starting on the biological backgrounds, up to algorithmic concerns. In the following, we focus on the principle handling of sequence data in practice, using BioJava’s relevant packages. Further application-oriented topics treat database searches as well as the underlying sequence alignment algorithms. While we concentrate on the classical FASTA format for demonstration reasons, Next-Generation Sequencing (NGS) data and principles are addressed as well. The chapter closes on relating to contemporary developments in applications and technologies.
